IMO, there is a contextual difference
on a highway, travelers are already in their way. For the most part they are settled in and relaxed, or at the very least resigned to being in the car for X number of hours. And those check points are manned by trained police personnel
at an airport, travelers are not yet "on the way" and are stressed out about timing, kids, suitcases, etc then to have to stop and be searched or have naked pictures taken of them by poorly trained former KFC employees is just one more thing to get in the way.
EDIT - oh and there is the whole looking in my car =/= fondling my prostate aspect too
