How many times has Spider-Man or the X-men been rebooted? It'll either be better or worse.

I don't think there will be a huge drop in quality as really the only major change will be the animation, which was one of the only real legitimate criticisms of this show when compared to YJ (except for the terrible music which might possibly be the worst ever).

As far as stories there are plenty left to tell. I for one would love to see the Vision, T'challa and Wanda and Pietro to be characters, hell I'd love a season of The West Coast Avengers just so I could buy the special Hawkeye branded DVD for Bubba.

I only really have one worry as far as the future of Marvel animation is concerned and it's that we see limited character usage because of creative differences between the animation people and the comic people like DC has had.

I'd like to see them not stick with the movie line up. Mix it up. Have members come and go.

Are they bringing back the same writers from EMH?

There may be plenty of stories left but how they tell it might be an issue. If they just continue on from EMH, it's no big deal. If they start over again, then it all has to be re-established. That could be a problem as it is very close time-wise to the last time they "started out".

Vision and T'Challa are already characters in EMH FYI.

If they are going strictly in-house then there would be no reason not to do it.

As far as the Vision and the rest are concerned I would like to see more focused storylines on them, you are correct about T'Challa though.
